Does it do it cold? or hot? or both?

What brand of plug wires did you use? What are you running for plugs?
TCs are real finicky about plug wires. About the only ones that work consistently are the stock Motorcraft replacements, E8PZ-12259-A.
Taylor Hi Energy wires work well also. I heard they can be had from Summit Racings. MagnaCores also work well. Just about everything else has caused problems sooner or later.

Plugs are also kind of critical. I like the Autolight 764 coppers gapped around 0.032" Stay away from the platinums and such. You can also use Motocraft AGSF-32CF-4

If your tuneup is getting kind of old (over 12K) or you don't have the right plugs and wires, consider doing those things first and see how it affects your problem.
