I have a 88 cougar with a 3.8 v6 it has 150k miles on it still running good. Redoing the whole car working on the body for repaint. Has been converted over to 5 lug with 4 wheel disc. I have a 3.8 sc that is complete that I would like to go through and put in the car.
  Just looking to see if anybody has done this and can shed any light on trouble spots or if it is a fairly simple job. I have harness, computor, and intercooler plus matching aod from the super coupe. Please let me know your experiance good or bad.

There is one member on here who has done it.

From what I remember, the biggest hurtle was the wiring.  I think if you are confident in your own ability to sort through wiring diagrams (instead of relying on someone else to do this...as in DO NOT pay someone to do this for you), then I would imagine you would be OK.

Yes, the user "spazpuppies" did the swap. Or, rather, he had the swap done. I think he paid someone to do it.

Thanks wiring is not a real big issue. I've put a 350 tune port in a 69 chevelle with all the electronics. Just a bout finished a 4.6 dohc mod motor in my 29 model sedan.
  I was a certified master auto tec for 20 years so most of should be no problem. My main concern was not wanting to have to do abunch of cutting under hood for the intercooler and plumbing to make it look factory.

Well it sounds like you have things in hand.

Can't answer your question on the transmission.

If you need some "real" motor mounts when you get around to the swap, look me up.  Yes, you can use what you have...but they won't last ;)
